Actually this is not a bug.  It is not ment to be a global option.. even by reading the code it was never ment to do this.

Why not just to do the same in stable?  i love that in [general], with possibilities to overwrite it in each classes (peers).

CVS head already supports qualify=yes in [general] of sip.conf.
